I tried to load the AVI's in AVIStack2 but get a "Frame length does not match codec!" error message even tho they load fine in Registax..

Y800 codec needs to correspond with the other drop down window above it. Let me elaborate.
The reason you are using the Y800 codec is partly to shove 60FPS up the USB cable uncompressed. Partly to have a smaller file size.There are two drop down menu options. On one, you choose the codec: example - Y800. Above that, choose Y800 (640X480). By choosing these two, you would debayer the AVI in registax as you stack etc. You can also debayer on the fly, however this option does not work for some reason. You will always get a mono AVI according to registax & other programs.
I don't recommend using Y800 at all. I've tried it many a time but I can whip every result I've ever gotten by using YUY2 + Unspecified.
With YUY2 + unspecified, it will be colour & general file size will be double the Y800 file size. You will also be limited to 30FPS. I capture 4000 (2mins +) frames though, so that's plenty.
