process my data?

Hi folks, I have nearly 11 hours of 5min subs with a cooled 60Da on the Witch Head Nebula. I have had a go at processing but I am not pleased with my results. My main issues seem to be
1/ awful sky gradients - it was taken in the NE above Hobart city light glow
2/ This is compounded by using several different nights data with different flats needed for each and inconsistent correction

3/ Also the camera was disconnected at one point then re mounted which means the position for flats changed.
I ended up with a great central region but hideous peripheries on an APL sized sensor.
Before I go through all 128 frames again and hunt down the appropriate flats and then stack each night individually then stack all the calibrated images together ...
I wonder if anyone would want to have ago with my hideous result and then show me what they did?
I have Star Tools, Ps cs5.1 and PI, though the latter I am only just learning.
If so I can drop box the TIF later.
