How to use flats to get rid of "dust bunnies"

g'day all
been having a bit of a play around lately with time lapse photography
have noticed the sensor of my dslr has accumulated quite a bit of dust over time which is evident in my pics
just read Eddie Trimarchi's article on dealing with darks/bias/flats etc, but it doesn't mention any specific software and the exact process
anyone point me in the right direction to use flats on multiple images prior to processing into video?

I use a program called deep sky stacker but i load all my images of an object, load my darks and flats and it does everything. however it stacks the images together after processing them individually. i do not know if it will do a single image with flats applied or even a batch of images but then save them as individual.
