Remember that the USAF scrambled fighter aircraft to shoot down if necessary aircraft threatening the capitol. Maybe this occurred, and rather than admit to this (which I feel would have needed to be done on the day, considering what had occurred) they have spun it to say the aircraft was crashed into the pentagon.

Yeah, but its' a little hard to hide a 757 crashing anywhere in that area of the U.S. - it isn't exactly the wilds of Alaska. If they shot the thing down by mistake, it would have caused a nice big fireball in the sky, and left wreckage all through Washington. Now, if it was hit by a FA/18 missile or ther like, and THEN crashed into Pentagon - the odds ?
Consipracy theories - nothing more. What was that excellent piece from the movie Contact - all things being equal, the simpliest explanation is the best ? - the simpliest explantion, is that it was hijacked, thedhijackers went for the Pentagon, and because they had a dodgey copy of MS Flight Sim 2000, only managed to take out part of the building.
