You can't do it with Stellarium but I am not sure about EQMOD. A 2/3 star alignment is an algorithm calculated in software (or firmware) that finds the attitude of your system relative to the location of 2/3 stars.

You need to do this to align the telescope/mount before connecting to an external program.
