It's not too late to do the darks and bias frames. They don't change that much. I use a master dark and bias for about 3 months before retaking them.
With my setup (same as yours) I have found that any dust on the filters make little if any different to the flats. I can get away with using a single flat until I clean the camera. I have a 20mm spacer between the camera and filter wheel. Not having that spacer may make a difference.
