Although, I've never shot using the double-save method before, the only difference should be in the extensions. One will be *.JPG, as you've obviously found, the other should be *.CR2.
Load up the EOS Utility to download the images and you should see them all load up in ZoomBrowser EX or Digital Photo Professional.
