I've been using CCDStack for over 2 years too now. It's a great program to do data rejection. But recently I have increasingly been using registar to align my subs, especially when adding data taken at different dates or even with different scopes. Once the subs are aligned I save them as 16bits FITS as is then load them in CCDStack and work out normalisation, data rejection and stacking there. I have found CCDIS star pattern matching to let me down at times and CCDStack other registration methods don't cut it, compared to registar. I don't know if you've ever tried registar for the sole purpose of sub registration but give it a go. It's worth every cent IMHO.
