I have Steam/HL2/CS:Source etc too. I haven't used the Steam backup facility. You can just save the .gcf files individually to save having to re-download if you reinstall. Not sure about "save game" files, but imagine if you can find them in there they'll be pretty small and fit easily in there somewhere.
