I found out what was happening with me. Doh! I had the camera incorrectly nominated as a Canon 300D ( I also have one, Baader modified)!
When this was changed over to the Canon 350D, the *.CR2 file type came up in the decode window; drag a *.CR2 onto the window and then give it a suitable name. I wanted B&W ( again for my spectra) and pressed the "B&W" button.... up came the decode image in the main window, then saved as .PIC.
If you are doing the same, then I'm not sure what the problem may be other than the 1000D has a different .CR2 format????
( Didn't understand what the CFA was - Colour Filter Array!)

OK I've decoded my .CR2 file to "CFA" - new image comes up on the main screen; "save as" .PIC file and it saves OK!!?
Must be something to do with the Canon 1000?????
