I've found PHD to be a bit temperamental at times too.
I find that if I get a calibration error message - for example: "Dec guiding turned off - star did not move enough in dec axis" , then the Dec (or RA too) guiding option remains off until you manually turn it back on even after shutdown and restart of the laptop - might pay to check that everything is on under the "brain" button.
