LRGB Processing

Being a newby to CCD imaging and not wanting to reinvent the wheel I thought someone with more experience could advice me.

Tried to read and understand quite a bit on LRGB processing but haven't come across how to merge the LRGB capture files.

Do you put them all in the same directory, Align and Stack them and then process?

Or do you align/stack each colour then process and then merge?

Also is there a prefered capture file type for LRGB?

I am using a Mead DSI Pro with Meade Filters of which the best ratio is 1:2:2 (R:G:B) or so I have read on the Meade Autostar Forum.
