After reading through the tutorial again, I have discovered one of the Myriad of mistakes I must have made.
Bad pixel removal should only be performed after color conversion; otherwise the Bayer matrix will be filtered out resulting in a loss of color.
If I remember rightly, I think I removed bad pixels 'before' I 'DeBayered'.
I still can't find why it didn't stack or subtract the darks.
