Hi Matt,
with the joining of the multiple alignment points I had a similar issue. No matter what I did I could not get rid of them. Then finally someone owed up over the last days or so and suggested that you have to feather 3-5 PER alignment point.
So for 3 alignment points try a feather of 12. Has just worked for me, so would be interested to see how you go.
