Assembling mosaics?

After last week's trial run of a 2x2 mosaic/panorama of the Eta Carina nebula I went out on Sunday and tried again. Overall, I captured 4 hours worth of data (1 hour per panel) and am now trying to put things together and get a workable image.
My workflow so far has been to stack then apply a background extraction, green noise removal and a histogram stretch with SiriL 1.0.6 - all with the default values - and exported as a 32-bit TIFF. Each panel is then (I assume) roughly the same in terms of colour and exposure.
The hard part is aligning the 4 panels into one image. For the trial run I used Affinity Photo's Panorama mode and it worked without a hitch, giving me an aligned and (apparently) colour matched image to work on.
For some reason, Affinity is refusing to play along with the new images and only managed to stitch 3 panels together into an 'L' shape and would not add the fourth panel. I tried aligning it by hand but gave it up as a bad job after battling it for what seemed like ages.
For those of you who do mosaics and panoramas, what is your workflow and how do you stitch the panels together?
I've been tempted to try tools such as PixInSight or AstroPixelProcessor but have never really bothered because the tools I have work well enough for my skill levels. If it means a step up in terms of tools and learning then it might be time to make that step.
