I just started up my laptop and connected my 350D for you, my screen does NOT show the greyed out area you are mentioning, DSLRFocus operates correctly like this.
I have never seen the monitor folders screen at all, this is V 3.3.15.
I have my folders setup using the Long Exposure tab for flats, lights, darks and bias and just send the images to them, focus images go to a focus folder and are deleted during use by the program.
I use a DSUSB and a long USB cable without problems.
