Apologies if I got this wrong, but your description suggests that you stacked all of the LRGB images into a single file - which will destroy the colour information.
the LRGB files have to be aligned the same way, but then they need to be separately stacked to produce four different files representing L and the three colours (DSS can align and stack them). These four files are then combined to form a colour image - StarTools can do that
