Kennedy had a lot of implacable enemies in the CIA.
Kennedy was incensed by the agency after being misled by CIA director, Allen Dulles resulting in the bay of pigs fiasco. Dulles bet the farm on the assumption that Kennedy would have no option but to fully mobilise the military, but instead he withdrew support and had Dulles sacked. Interesting that the ABC article neglects to mention this point, nor that Dulles was subsequently appointed to the Warren commission... LBJ would later claim that it was at the suggestion of Bobby Kennedy! Which would be an extraordinary admission considering that they absolutely loathed each other.
