I think it would be something in the alignment tab, and the "Limit" button.

Depending on which alignment method you choose (gradient, classic etc), there's a box next to it where you set the percentage of frames to keep.

Set that to 100%, so it keeps all the frames through to the optimise tab, and then in the stacking tab, use the stackgraph to move the sliders all the way up and to the right, so it stacks all of the images in the avi.
