Yes, these clouds are in our Milky Way galaxy, they just happen to be in the same field of view. If they were around M31, their size would be beyond humongous. "Clouds of Andromeda" is more of an artistic title because in the end, I'm more of an artist than a scholar.
As for the IF question at the beginning, I guess it means he wasn't expecting to see those clouds, which is a nice compliment in a way
