A quick update.
I managed to have a play with the software and my rig tonight. The polar scope on the mount was used for a rough alignment and the software easily picked up the rest.
What a great way to fine tune things. All I need now is a better set of adjustment controls on the mount!
Within 5 minutes I was able to get close to 30 secs each way.
