Resyncing EQMOD and EQ6 mount

I am trying to use a PC mode direct link (ie through the hand controller)on my EQ6 mount to do software assisted polar aligments. What is the best way of resyncing EQMOD and the mount? Do I need to return to the home position to achieve this? I am trying both Alignmaster and Pempro to see which works best for me.

I guess this was a difficult question.... :P

I managed to resync them by first parking the mount then resyncing EQMOD to the park position. I am now getting accurate polar alignments in about 20 to 30 minutes with Alignmaster. I am sure with practice this will get quicker.
