Is it possible to stack two nights worth of Hydrogen Alpha however I had a frozen sensor and had to pull apart the camera and then refocus so I ended up doing two sets of flats. Is it possible to stack all this data or do it seperately and then somehow combine. I use Deep Sky Stacker if it can be done and if you could explain how that would be great.

Calibrate your first lot of lights with your first lot of flats.
Calibrate your second lot of lights with your second lot of flats.
Combine the calibrated files as per normal. :)

DSS has tabs. Put the first set of lights, darks, flats and bias in the first tab. Put the second set of lights and flats in the second tab and DSS will sort it all out for you.
