If you use Photoshop, then get "Fits Liberator", this allows you to directly load the FIT images into photoshop.
Then you can do your business with the image.

As for the CCD Cap software manual, i think will be back up very soon.
Problem is when he Astrosoft removed the registration and licensing files, they must have also removed the guide.
When the guides back on the Astrosoft web site, I'll let you guys know.
