Flats: Objective Way To Measure Quality?

I noticed there is a flat feature in CCDInspector. I compared a raw subframe to a calibrated sub and the difference is pleasing but not perfect.

I tried stacking the images in Photoshop and taking the difference but I only captured differences in star brightness, not the background.

I also notice that my test image background gets brighter after calibration (darks and flats). Is that change worth worrying about? For example CCDInsp. reports the raw image background and contrast as: 1,491, 9.89. After calibration: 3,059, 14.4.
