Thanks for that info Glenn, I'll check that video out now and have a gander at Niall's astrobin later.
Seeing appears to be a little better tonight and now the collimation is closer. The raw data as im capturing it seems clearer than it was last attempt despite shooting over rooftops.

50fps is about 20ms, which just happens to be the exposure I chose tonight with 75 gain and around 70% histogram.
2 min captures tonight. The AVI lengths can always be cropped down.
I do not use sky and telescope resources, every website and program I used saying when the red spot would transit tonight gave me different figures so I just set up and took a look at it knowing it would be sometime tonight haha.
