I don't think it matters when using PHD2 for guiding, but I always set my guide camera with the widest part of the chip aligned with the RA axis.
This way when you use your hand controller arrow keys to move the scope , Left/Right (or East/West) movement is RA movement. The stars then follow a straight line on the PHD screen from Left to Right.
