I was going to adjust it myself using a lens, switching between live view and the viewfinder until the center focus points between each focusing method is identical.
Then use opposing focal points to make sure the sensor is level left and right, up and down.
It seems like it will take quite a long time to readjust things constantly until it all levels out and live view and viewfinder focusing is identical.
A final test would be to have it on the back of a scope and check focus with APT's focus aid and a star to the edge of the FOV, then rotate the camera 180* and ensure the reading is the same, and then rotate 90, check, 180 and check.

I'd appreciate any help here, because at this point my plan is essentially to wing it

Whether you can easily regain visible light autofocus, will, I suspect, depend on the nature of your modification, i.e: whether the modification was:

1. Camera Internal UV/IR filter removed and NOT REPLACED with anything,
2. Camera Internal UV/IR filter removed and REPLACED with alternate (internal or external) widerband UV/IR filter,
3. Camera Internal UV/IR filter removed and REPLACED with clear glass of an appropriate specification, or
4. Other (?????)
