There should be no difference. Unless there's some other magic performed in the firmware and they're not telling us about it (personally, I've never come across a proprietary summing algorithm, but we can't say for sure).

EDIT: RickS points out that there is in fact a difference (it is done at the hardware level) and there is one important benefit to hardware (summed) binning; read out noise reduction.

I guess that depends on what you define as default behavior; In Nebulosity 2.x, for example, you can choose from the menu Image->Bin/Blur-> and you'll have a choice of 3 operations; "2x2 bin: Sum", "2x2 bin: Average" and "2x2 bin: Adaptive". So I guess, at least in Nebulosity, there is no default behavior when it comes to binning.
