Not that I've done it, but I believe you stack them separately and then stretch each stack to your liking.
Once that's complete you use Photoshop and bring in each stretched stack as layers and then blend them in.
Keep your fingers crossed that all the stars line up OK.
Someone with more experience with layers may chip in and give you the correct answer.
